Zones deleted?

We have an SFS instance that we have not used in quite some time. When we started to use it, it claims that our Zone config is gone. When we try to recreate it, the zone's are created buy we get an error that says "Unable to activate Zone 'Register'; the following error was reported: "Zone already exists: Register. Can't add the same zone more than once." What's up with that? How do we get around it?

I am not sure what you mean by this. Is there a specific error at the server startup?
If so can you pleas post the full stack trace?
